Do you open your Favorites from within Internet Explorer?

You may have this item checked in Internet Options under Advanced, Enable Personalized Favorites Menu. Uncheck that option.

When you enable Personalized Menu's this basically displays the Links/Programs used most often and then hides the seldom used ones. After a delay, all of the links/progrmas will be shown but in lighter shades compared to the others. I personally never use this option.
