I think i just figured out what it is...
if you have the "Set it and forget it" option on in Diskeeper, this will defrag your computer every now and then, even while you are using it...
I noticed that while this is starting, this "freezing" appears to happen for about 4-5 seconds..
I tried turning it off, and it hasn't happened in a while, lets see how it goes :)

That may be it. I too have diskeeper installed and it may cause it. As soon as I return home I shall have a go with it.

It could be your diskeeper B.B, I have smart schedule enabled on mine and it causes my system to freeze for a couple of seconds when the DK engine becomes active.
I do not have DK so it will be interesting to see if that solves the problem since I am seeing some of the same things here...
